Regarding climate models such as NASA GISS Model E (I've looked at the source code and underlying technical papers, too) yes, they are not able to model clouds directly due to the large grid size they must work on in order to generate results in reasonable time (runs measured in days and weeks rather than months and years of ocmpute time, even on the largest of supercomputers).
