It's interesting to see that 3M has bought BONDO, one of my favorite «it's not just for auto body repair» products and repackaged
it as a wood filler.

As the sides were so badly damaged, I tried to fix the damage and used some
wood filler to fill the chipped area and once they were dry I sanded them slightly..
I would fill in the nail holes with
wood filler, sand those spots, and paint the molding the same color
as the cabinet.
Fill any cracks or holes with flexible
wood filler, such
as Wilko's Knot a Problem.
Note down the required preparation you will have to do, such
as cleaning, sanding out scratches, applying
wood filler, applying shellac, etc?
We used bondo,
as oppose to
wood filler, to fill in all the holes, which gave it a really seamless look.
For the longer portions of the wall, we butted two boards against each other and used
wood filler in the seam to make the boards appear
as one long board.
This will help the
wood filler blend more evenly with the
wood and help the seam to accept the stain the same
as the rest of the countertop.
If you stain or paint first, then build, and fill areas
as needed with
wood filler, then you have to sand the
wood filler smooth, removing all that work, then re - stain / paint in those areas that have
wood filler and were sanded.

Because the
wood filler wasn't the same color
as the boards it also stained up differently.
Apply additional coats of
wood filler as needed.
I did fill in the holes from the old hardware though with
wood filler before I primed
as the new hardware had a different placement.
