To summarize haplotype diversity within each dog breed, we used the number of
distinct haplotypes within each window in windows across the genome.
We did however identify two regions where
distinct haplotypes have swept in different populations, leading to increased population differentiation.
Notably, an exceptionally large (14 Mb) and low - recombination region on the X chromosome appeared to have two
distinct haplotypes in the high - and low - latitude populations, which may be possibly responsible for adaptations to cold and hot environments respectively.

The Y - chromosome
haplotype reconstructed for CGG10023 was
distinct from those Y - chromosome
haplotypes present in the modern horses, supporting previous hypotheses that domestication was associated with a significant loss of Y - chromosomal diversity (12, 26).
The HapMap, a shorthand for
haplotype map, gauges diversity in the maize genome by comparing 27
distinct genetic lines of the plant with the reference version.
We define these cases as
distinct from instances of selection on standing introgressed variation (SI), in which an introgressed
haplotype initially segregated neutrally and subsequently underwent positive selection.
The Paternal
Haplotype refers to a dog's deep ancestral lineage stretching back thousands of years, before there were any
distinct breeds of dog.
One paternal
haplotype, which was found only in a one dog, appeared to be
distinct.
Standard poodles are in the AKC non-sporting group but in the working dog 1
haplotype association scheme, Havanese are in the AKC toy group yet are categorized as
haplotype working dog 1, and the AKC sporting group includes retriever and spaniel breeds while the
haplotype sharing approach splits those into two
distinct groups.
