When I want to create a mobi file that I can upload to Amazon, I prefer to use eCub or Jutoh, because you can use Amazon's
kindlegen tool with them.
The best way to handle these differences is with a special construction in the CSS file which will be used
by KindleGen to make the needed changes in the file.
Basically, it is more efficient now, for me at least, to send the file I create
with KindleGen to different devices via the Send to Kindle app.

It is recommended that you
utilize KindleGen on an EPUB package, not an HTML or OPF file.

While KindleGen is a command line tool, the engine itself is also included in Kindle Previewer.
Optimize your images to the highest quality possible within the file size limit before inputting your files
into KindleGen.

There are still some key differences between the formats, and we do recommend creating native Kindle files, not just auto - converting an ePub using an conversion tool
like KindleGen.

Once you tell Scrivener where to
find KindleGen, its Compile function handles the conversion for you — all you have to do is specify formatting choices.
The Personal Documents Service actually runs files
through KindleGen, the KF8 conversion tool, so you can get away with loading an EPUB directly into the service.
