Try using Normal for all body text, and if you want to using a heading style, maybe something like Heading 2 for chapter headings (don't over-use Heading styles, because the Heading style will cause page breaks to be automatically inserted in your EPUB and
MOBI versions ahead of each Heading).
There's a good and free online converter out there I recommend trying: http://kitpdf.com/ to convert your files into epub or
mobi versions.

My process is similar to yours, but I don't tinker with the HTML and after I create
the mobi version with MobiPocket Creator I use Calibre to create the ePub version.
I can't imagine the publisher being happy to do editing and such on a book and then just handing an epub /
mobi version over to the writer to use with their own rights, but on the other hand I can't imagine a book having slightly different edited versions between the ebook and the hard copies.
You could even put it on your Kindle if the author sold
a MOBI version directly, or through Smashwords.
Fortunately you can provide an EPUB directly to the kindlegen process to get a good
MOBI version, but still it's silly that Amazon forces you to do that.
FYI, Kindle uses the proprietary azw file format or the public
mobi version.
In addition to simply selling EPUB or PDF ebooks, why not provide readers with
the MOBI version and push them directly onto their Kindle devices and apps?

A paragraph with left and right indents (block quote) that looks fine in the print
version doesn't come out right after conversion to
MOBI with Calibre.
Ebooks range from simple ASCII text - only
version of a book, to a standard ebook format (EPUB or
Mobi), to an enhanced ebook.
It seems to have a lot of features that I'm just not entirely sure about, and I also think the newer
version of Calibre is missing or has changed certain things; for instance, I can't find the option to maintain my cover's image dimensions (unless that's because I'm outputting to
mobi instead of epub), which leads me to my additional question: How do I stop Calibre from constantly resizing my 1600 × 2400 image (what I've read is ideal size for use through any ebook distribution channel) down to 1333x???? (sorry, not at my computer at present so can't remember the dimensions it shrinks it to).

As far as people's ignorance about
mobi, Smashwords clearly describes each format, so all you have to do is choose the
version for your reader.

version of your manuscript which their Meatgrinder software then converted into all the various formats — HTML,

These aren't conversion problems, per se; old Kindles and Kindle for iOS display a

MOBI7) that is based on old PalmPilot technology; it can't handle sophisticated formatting at all.
It means that, if you want a eBook
version of your work, available on as many retailer sites as possible and in as many countries as possible (and these are the two driving reasons for wanting an eBook

I've found it's just easiest to correct a Word doc, upload it to Draft2Digital, check the
mobi and epub
versions, download the PDF, and then upload it to Amazon and CreateSpace (letting D2D distribute everywhere else).
