Unfortunately there were no useful
fault codes internally, but the fault was resolved to being the actuator switch for that window.
Its more likely that the dealer reads stored
fault codes (OnBoard Diagnostic (OBD2) codes, and erased them.

I don't get

I think it's worth checking
the fault codes, as sometimes a fault code can prevent an action like that.
When the signal fails, the computer knows there's an issue with the coil or the ignition circuit and will send
a fault code, then notify the driver with the glorious check engine light.
I will take it to the dealer when I get a chance - see if they have a quick
fault code diagnosis.

Get a decent tuner to delete the present
fault codes in the engine ecu, I say decent tuner because there are many ways to delete
fault codes in the firmware file and you don't want to end up with the ecu not reporting any fault at all as damage may occur if you don't know about them and diagnosing faults would be a nightmare.
If you don't do car repairs yourself, take it to a garage and mention
the fault code (P0506) and your suspicion of the cause, a potential vacuum leak.
Perhaps an obvious question but after you've cleared the CEL and
fault codes with your scan tool, how quickly do they return?
With only half a loom connected, you are unlikely to see any OBD codes although I believe surprisingly few pins are actually used to transmit
fault codes.
It would help if we had the engine codes and the two ecu types (EDC15 / 16, Med7 / 9 ect) and
the fault codes that are present but here goes: It sounds like the engine was swapped complete with the correct engine wiring loom for that engine and the correct ecu for that engine has then been unlocked (had the immobiliser removed).
There may also be
fault codes in other ecus / modules due to not communicating with the engine ecu properly.
Any fault codes will probably be due to lack of comms with missing modules / ecus that the donor car had that the current car hasn't.
If this is correct there shouldn't be many
fault codes concerning the running of the engine.
Are you getting
any fault codes when you check with scanner?.
One of the more common issues with check engine lights is a system lean fault P0171 is the most common
fault code.
The fault code P0507 (idle setting) can only be re-initialized with a Consult II scan tool and current software — only available at Nissan dealers.
If you have access to VAG - COM / VCDS / OBD II, check for
fault codes.
There is

That being said, assuming there isn't a check engine light or
fault codes in your ecu on your Lincoln LS, the first things you should check are the Idle Air Control Valve and the Ignition Coils.

I had
fault codes stored, but that was due to several sensors that I didn't use with the swap.
The fault code P0171 descriptor is Bank 1 running lean.
I did have the AA come out and take a look at it and
the fault code they read was «power distribution unit fault», which leaves me in a bit of a predicament because you can't just buy a spare one as it is programmed to the ecu.
Have you plugged it into a scanner to see if there is
any fault codes and to look at the live data?

Might also be worth mentioning that when the relays where struggling to make contact it was causing the car to misfire and throw all sorts of unspecific
fault codes so that might be something for anyone else to check if they have similar issues
I have found that often times a specific make and model will have a common failure that results in
a fault code.
While
the fault code that popped the MIL is tremendously useful by itself, freeze frame data offers huge help, as it allows you to see the exact conditions under which the engine decided that there is a fault.
I just repaired the identical car, the ignition does not come on and the wheels are locked and it sets steering column mechanical
fault codes.
It is strange that there are
no fault codes (if that is meant by «no OBD codes note»), you also don't say whether any service light goes on.
I also get occasional
fault codes from the ECU indicating a vacuum leak.
See if you can get hold of Merc - specific diagnostic software and hook it up to your vehicle to see what
fault codes and sensor readings the ECU is seeing.
The problem arises if you turn the ignition on when it is disconnected as the ECU may log
a fault code a throw a check engine light.
If the fuel injected into the cylinder isn't burned it passes into the exhaust system where the O2 sensor sees a rich condition that is outside the normal parameters and sets
a fault code.
I can also access the engine - control - unit of my car (2009 VW Polo 6r 1,4) and access it's
fault codes.
