All you have to do is drag an app from the home screen to the top right hand corner of the display where you'll find the option to add a «Pad - Only app tag» which palces the app in the Pad Only section.
The only options available are increasing and decreasing font size, accessing the table of contents, and full screen mode (which is somewhat misleading because the margins are very wide).
