Prayers can be done privately with absolutely no problem as long as it doesn't violate any laws (like disturbing the peace, incitement to riot, etc.) Why didn't they just have a private prayer meeting off to the side or simply have a church - based reception after the graduation ceremony?

If it's a government meeting supposedly open to all citizens of any or no religion, then there obviously should be no prayers to start it off.
My church is not: its building its meetings its prayer its worship its teaching its reputation its leaders its plans its history its future...... and I get very tired of fighting off everyone...
About 27 years ago, I dragged my agnostic ass to an AA meeting, heard the Serenity Prayer at the beginning of the meeting and the Lord's Prayer at the end, and took off.
And yes we start off every business meeting with a prayer or a devotional; if an employee does not want to attend or be part of it that is their choice, they are neither chastised nor looked down on.
