You may have to clean the area several times to remove the odor completely, even treating the carpet padding and
subflooring underneath.
The tile on the floor and walls in my bathroom is black and turquoise,
the subfloor underneath the tub is rotted, and we know there's water damage to some of the drywall behind the shower but don't know the full extent of it.

After that step, I would install a
subfloor with textured plastic
underneath to prevent against a minor water intrusion and go with whatever flooring you want.
When you remove the floor covering, you will see more flooring
underneath — possibly underlayment, definitely
subfloor.
