Most of the Kindle users,
use AZW format which is easily available on Amazon store.
The most available formats are ePub for nearly every source other than Amazon, MOBI and its twins
AZW for Kindle devices, and finally PDF although a reluctant third.
So if I'm understanding correctly, the footnotes are working correctly with MOBI files, but not
with AZW files.
The Kindle ecosystem supports BMP, DOC, DOCX, HTML, GIF, JPEG, MOBI, PDF, PNG, PRC, and TXT files, as well
as AZW and AZW3 formats.
Some might whinge about the different file types understood by the Kindle, with EPUB most notably absent (it does recognise MOBI files, as well as its own
AZW books though), but considering Amazon is the largest seller of digital titles in the world, it is likely you'll buy all your books from it in the first place.

AZW e-book format.
By the lawsuit's account, the reason independents have not made a dent in [the] ebook market is because of Amazon's proprietary
AZW DRM — «specifically designed to limit the use of digital content after sale for all of the e-books published by the big six» — and because «none of the Big Six have entered into any agreements with any independent brick and mortar bookstores or independent collectives to sell their ebooks.»
The Boox's reading apps supports DRM - free PRC and MOBI files, so it's not going to work for Kindle ebooks 95 % of the time unless you happen to get one without DRM, and even then I think the apps
download AZW.
Incidentally, the same thing happens when I look at your «Zen» book in epub format (I've converted it from the weird Amazon format with Calibre because my tablet won't
handle azw).
As far as I
know AZW is Amazon's format so Kindle should support it, not Kobo.

You can't create
usable AZW files, because of DRM issues, but you can create files in older versions of the MOBI format, which Kindle readers can still handle.
After the continuous improvement of programmed algorithms,
most AZW books can be converted successfully and kept in best conversion quality.
